For those wondering how this item works: You'll have to find a shielded target (you'll know a shielded target from a blue "pulse" around it when you shoot at it with normal lasers; also your mouse icon will change when you mouseover a valid target), click right mouse button and keep it held down until the "locking" animation around your cursor finishes and then let go of your right mouse button. The locking process takes a few seconds, so be patient.

Even after the patch, once the proton torpedoes are spent it still tries to target the shielded targets with your proton torpedoes even though you have none. You right click over and over thinking you're shooting your regular munitions but it just keeps trying to lock on with empty tubes. This has kept me from getting main objectives. Its a hindrance until something is done about this issue.

Making heavy targets that you were able to destroy before with missiles untargetable with missiles while you have proton torpedoes available is dumb. The implementation of using the same right mouse button for both missiles and torpedoes is dumb. I would gladly trade my barrel roll key for a dedicated torpedo key any day.

The crash the previous people are referring to is only caused by destroying the communications tower at the base of the space station, like the one in Cartel Listening Station (Imperial). This crash only occurs if you destroy the sensors and destroy all targetable points on the station. Bioware's recommended workaround is to leave one of the points alive and then the crash will no longer occur. Hopefully this saves some headaches.

Even after all the patching, I do not recommend this item if you have to destroy specific shield generators because it will block the use of missels even after you have used all your torpedos. The developers really need to change the way you launch this thing - maybe not have it bound to the same way you launch missles. For now, it's best to unequip this item from your ship and store it.

issue of not being able to use regular missiles when out of proton torp's is still valid problem... regular missiles will not fire at "shielded" targets when you are out of proton torps

The game no longer crashes when you destory the space stations. Refer to Mazater for how to use it. To get your normal missles to work, start off each mission with firing one (a normal missle). The proton torpedo sometimes overrides normal missle on large battleships shield generators, so firing one early usually fixes this.

Edit There is one mission still where the proton torpedo still overrides normals for the large battleships. (Atleast from my testing)

I lag like a bitch, and Clouds of Vondoru was the ONLY mission I could complete for the longest time. I've tried to make the proton torpedoes work, since this should really come in handy, but it doesn't. Only the protons seem to want to lock onto the shielded targets now, and I can rarely hold something in my sights long enough for this to happen (huge FPS lag means 1/2 the time, things are not where they appear to be on my screen -_- ). Everything else is doable with all other upgrades and a lot of patience, but with the proton torpedoes in, missions with shielded objectives become impossible for me.

These things are powerful enough to destroy the main shield generators and command center in Clouds of Vondoru in 1 torpedo each. VERY useful.
I've used these multiple times on multiple missions, and never once had issues with normal missiles not being able to be used on shielded targets once depleted.

Does anyone know how to use this thing? It completely blocks my normal rockets (making it impossible for me to do some missions when its equipped) and when I kill a space station with it the game crashes. :D
